In git, staged files are changes marked for the next commit, and they are kept in a list called the index. Claude Code has an upload that works much like saving your changes aside. It uses a temporary copy of the index for this. It now checks that staged entries it meant to leave alone were not replaced in that copy. If they were, the upload fails with "a staged entry this upload left as the index had it was replaced in the scratch index before the trees were written".
Why
If your staged files change partway through, the upload stops rather than saving a version that does not match what you had staged.
